There appear to have been two TMT experiments to give an overall n of 5 for the four groups. The TMT is internally controlled allowing for any peptide to be compared between the groups. However, it is true that there is variability within an IP and if there is considerable differences in the amount of IGG seen, it could be reasonable to use this for normalization, although it is not clear that this should be necessary. How big a normalization was it? .
3. Looking at kinesin cargo in a more organized manner. Kinesin does not transport individual proteins, but vesicles/organelles. For example, synaptotagmin is transported by kinesin as synaptic vesicle precursors/synaptic vesicles. There are many other known proteins in these structures. Addressing whether they all change or just one protein changes addresses important issues as to what may be occurring with transport.

Based on the list, almost any protein could satisfy this term “Involved in synaptic structural plasticity”. Moreover, most of the proteins are downregulated, not upregulated.
1/6 of the proteins examined had a transcriptional change, this sentence makes no sense.
